The West side of the park is probably your best bet. The Firehole gets cooler in September and fishes well starting below the Geysers at Old Faithful. The Madison is fine year-round. You might find a few early spawning Browns near the edge of park around West Yellowstone. The Gibbon is great in the Meadow region, just downstream from Steamboat Geyser--use your hopper pattern.
